The auto income tax does not follow the PCB schedule provided by LHDN.

For example a single employee with basic salary of RM6,500 - the income tax for his pay range is RM453.35 as per PCB schedule provided by LHDN - whereas your auto income tax deduction stated different amount, which is RM373.35.

For the PCB, you have to deduct EPF allowance first before locating the correct column. Your case of RM 6500 means that after deducting the EPF contribution (max is 500 per month).
